As a user of both, I tend to agree with Christian Bogen: I see them as different animals, suitable to different purposes.
I use DT Pro as my research database in which I store a large number of pdf:s, bibliographical information, and research notes. DT Pro's fuzzy search and "See also" functionality is fantastic for discovering new linkages.
I use Yojimbo for the "everything else", the stuff I really otherwise would not know where to put. Ease of entry is I think the real winner here. Better integration with, e.g., Mailsmith and scriptability would, of course be welcome, but not crucial.
I consider DT Pro a solid (though a little feature bloated) advanced application for "heavy" storage and processing needs. Yojimbo is like an unlimited electronic wallet into which I can simply and quickly store anything and everything. But I have not yet even considered using it for heavy lifting. To me, of course, this seems perfectly natural, and I therefore don't really understand all feature requests that would, more or less make Yojimbo into another DT Pro. That, I think, would defeat much of Yojimbo's purpose, as I understand it.
