I'm afraid that I've had the same problems and have reached the level of frustration reported by others on the list: Syncing Yojimbo via .Mac across my three machines (home, office, laptop) simply doesn't work. As long as I've been a Yojimbo user (from the first weeks after its initial release), .Mac syncing has been spotty at best and completely unreliable most of the time.
I've tried several times the resetting scheme suggested by Bare Bones (killing SyncServer, fiddling with the .Mac Sync settings, forcing a clean sync from the best database, etc.) and, while it appears to clear things up for a little while, inevitably (usually within a week or two) my databases get out of sync again, never to return without manual intervention. The last time I tried this solution -- a week ago -- it made no difference whatever: even with hourly syncing on all machines, they have never caught up with one another. (My database includes about 1700 items, and only about a dozen .pdf files, so it's nothing approaching the size of many reported on this list).
The other apps I manage with .Mac -- iCal, Address Book, Safari -- while they often have minor hiccups with Sync, seem overall to work well. I understand that what Yojimbo is trying to do via Sync is more complex and will be more time-consuming, but I have to conclude that Yojimbo is making demands on .Mac that are inappropriate, that .Mac is failing in some what to meet its specs, or there is something about my particular setup at home, office, and on the road (which is in no way exceptional) that breaks the syncing scheme for Yojimbo only. But the cause is not the problem; it's the effect: syncing doesn't work with the present generation of Yojimbo and .Mac.
I'll keep an eye out for new solutions on the list. I may try the route of a Backup QuickPick for awhile. But I regret to say that one of my New Year's resolutions is to locate an alternative solution to my need for a catch-all database for my stuff that probably won't rely on Yojimbo and .Mac.
