I have another idea that hasn't been mentioned yet... multiple libraries. I have groups of stuff in Yojimbo that are mutually exclusive.. such groups as "Personal", "Work", "Websites". If Yojimbo supported multiple libraries, and let me switch between them than one could create the same organization as nested collections, but without the deep nesting, which I think is Bare Bones' concern. It's a system that can get in your way eventually.
Separate libraries, selectable via a popup menu above the Collections menu, may offer the data segregation people have been speaking of here. Furthermore, synching could be toggled on a per-library basis, which may offer a solution to those large libraries that have trouble synching.
